The cultists are not unique actors, they are working as designed. Their bodies will disappear naturally. The body cleanup script can't be used on non-unique actors.
My first two cultists walked up to me in Morthal. I killed them in the city and went on my way. Returning after probably months, the bodies were still there. Townfolk still stopped and asked what happened. Personally, I just disabled and marked them for delete myself. But they're definitely not disappearing "naturally."
Cultists' bodies not disappearing was also reported in <a href="http://www.afkmods.com/index.php?app=trac&module=issues&section=issues&do=view&id=12055">Bug #12055</a> after closing this one with Working as Intended.
Reopening as confirmed, moving to quest.
DLC2CultistAmbush apparently doesn't shut down properly. This quest is what controls the cultists. Stage 255 needs to fire to get rid of the bodies.
The quest appears to still be running for some people, though it isn't for me. Should be relatively easy to fix by inserting a call to DLC2CultistAmbush stage 255 into stage 10 of DLC2MQ01. By that time you've read the note and will have had ample opportunity to loot the bodies.
Fix will have to wait until after the current beta period.

Confirmed, using setstage dlc2cultistambush 255 cleaned those bodies right up.
If you don't want the bodies disappearing in front of the player, can't you insert the setstage dlc2cultistambush in another quest's stage that has Solstheim location, thus ensuring the player is far away from the corpses?
It uses DeleteWhenAble() which delays the disappearance until after they unload from memory.
