Here's the savefile to try it yourself.
And the update:

Apparently, I didn't find all reaper gem fragments. In fact, I only found 1. However, it did say that I have three (3). When I approached the other chest and found another fragment it said I have found two (2) fragments. So basically I currently have 5 reaper gem fragments while only 2 are genuine and 3 are duplicates and I still miss the final one.

So the real issue here are the false respawning and duplicating of reaper gem fragments. There should be only three of them in total.

There are 2 sets of 3 Reaper Gem Fragments - you need one complete set.

Still, I have collected 3 + 2 + 3 = 8. I've got 8 reaper gem fragments. Even if there are two sets of three, that's 6 not 8.
Fixed for UDGP 2.0.6.
After checking where the gems were placed, it was discovered that they had the same bug as the mannequin in Fort Dawnguard, using the same script and everything. The gems were being cloned into the chests because they had respawn flags they weren't supposed to have.
There are in fact supposed to be 3 gems, 1 of each type, and no more than that.
Maboleth, your save as I loaded it has 3 of the #3 gem. You need to go hunt down the other two types.
This fix will not be retroactive. Any cloned gems will still be out there, but no more additional ones should get generated.

Thanks for fixing it Arthmoor.
Yes, I've found the other two types, in fact I've found 3+2+3 in total.
