Just going to add in one more thing. (I am new so I don't know if I can edit a comment. Sorry!) I did make sure to wait incase the fast travel was too fast, but after a few (ingame) days of using wait I gave up.
If Brelas is freed from prison in the Embassy during Diplomatic Immunity (MQ201) but Malborn dies there, she will run to Windhelm and then promptly be disabled. This happens in an unrealistic manner. Her package is now being redirected to the marker along the Morrowind border that she'd normally use when accompanying Malborn. It has also been given a safeguard condition to prevent it from running if Malborn is alive and in Windhelm. (Bug #18217)The above fix should still be in place. At what point did you activate the patch in your game? Was it from the very beginning or did you add it later on? I'm asking because what your describing is behavior that should only be possible if the patch isn't enabled or wasn't enabled until some point after you had started MQ201.

I think I activated it before starting a new game. I'm certain I had it installed before I started the mission.
EDIT: I know it was activated before that mission since I saw the Whiterun tree was fixed in the sapling route of the tree quest.

I've not been able to replicate this behavior at all. When conditions align and both Malborn and Brelas leave for Whindhelm, they run off into the distance and are not seen again until you go to Windhelm yourself.
