PS: Scorpion Fish behave the same it seems, and, against the description above, Spadefish also. Issue seems to be full Aquarium caused.
Yipee, and it got even worse. I tried a new character, made all Swims-in-deep-water Quests, left the Aquariums totally alone, aaaand: NO non-vanilla Fish did spawn AT all.
and another update: it seems, that, MAYBE, since one of the last official updates the Hatchery does not work with non-vanilla fish at all anymore. I tried it this time BEFORE starting the relevant quest, also INBETWEEN the relevant quest. No change. Non-Vanilla fish are accepted/recognized in the hatchery but do not spawn at all. Zero.

additional observation: I did 4 trials now. The Aquarium - Issue extends to the Riften Fishery. Fish not caught with a rod and then directly given to 'Swims' will not show up in his Aquariums. Bred Fish, Fish from the Hatchery or Fish already having been in any Aquarium TEND to not end up in his Aquariums. I hope this get's fixed someday...
Ok, after testing like mad I have to admit I did not find ANY lead on what's going on here. Sometimes the fish spawn, sometimes they don't. Player levels, status of the different fishing quests, Vampire or not, fishing or grabbing out of water, etc.pp.
Vanilla Fish usually spawn, even if it takes insane amounts of time/in-game-days sometimes, non-vanillas usually don't spawn at all; if they do they do so pretty fast and together with vanilla. Buuut, as said, they usually don't. Immersion killing = game killing.
