I tried going back to a previous save and everything seemed to work out properly. Maybe you have to wait for the scene to play out to speak with Balgruuf. Either that, or the old dialogue engine bug is preventing him from force greeting you. It still seems that you can skip talking to the Jarl altogether before joining the Legionaries outside of the city, which will leave his axe in your inventory. And as far as the miscellaneous objective goes, it appeared after the battle completes and Balgruuf gives his victory speech this time.
I've always sided with the Stormcloaks so I don't know for sure how this all is intended to work. It could just be that it bugged out due to all the scripts running at the same time. As is usual with the civil war, there were a bunch of Papyrus errors (which I kept a copy of on my PC). No idea if any of them are relevant to what happened. Some are errors you already attempted to fix according to the tracker history. I also seem to recall you deciding against trying to fix certain others given the mess the developers made with the entire CW quest system. I do have a few saves, but they may not give you more information than has already been provided.
