Just a few other notes about this:
This happens regardless of whether you're on a minutemen quest or not. I put off completing Preston's quest and Goodfeels still got disabled.
It seems as though the game just disables him at some point after leaving the area. I'd assume it's a possibility that this is deliberate for some odd reason, but it seems unlikely given that the terminal is designed to issue commands for him.

Terminal conditions have explicit checks to see if he's disabled. If so the protocols menu will be missing.
Further, he has an intentional script attached to disable him if you leave once you've taken over the settlement.
With that in mind, all evidence points to this being deliberate and that they had to have know what they were doing.
