Issue #32384: Magical Effects on Companions are lost on equip/unequip

 
When you equip or unequip an item on a Companion that modifies their SPECIAL stats (charisma, endurance, etc.) the game seems to remove all magical effects on the companion when doing so. So for example, Piper's trench coat has +1 Charisma which bumps her Charisma from 10 to 11. If you equip her with black-rimmed glasses also (+1 Charisma), instead of going from 11-12, it sticks at 11 because it wiped out the magical effect back to 10 and gives +1 for the glasses.

As much as we'd love to fix this, the proposed solution of altering the scripts to extend Perk is a no-go. This is definitely something Bethesda needs to address in a future update. It's out of our hands.
